Josh Brownhill scored the winner in the 86th minute at Vicarage Road, less than four minutes after Jack Cork’s leaping header equalized, leveling for Burnley, who remained unbeaten under caretaker manager Mike Jackson.
Burnley were five points clear of the relegation zone, although 18th-placed Everton have two games in hand.
Relegation-threatened Watford dropped their fifth game in a row and have not won a home match since 20 November.
Roy Hodgson’s team took the lead in the eighth minute with James Tarkowski’s own goal.
In the 83rd minute, Cork sprinted and leapt to meet Charlie Taylor’s cross at the far post, leaving Ben Foster behind to give Burnley hope.
Matej Vydra then threw the ball toward Brownhill to shoot through traffic in the right side of the net.
